If that means a shell, or bomb goes through with out cuasing "damage". Then how come a shell or bomb that passes through the deck doesn't cause flooding damage?

I think during alpha testing, overpens below the waterline did cause flooding.

It would be way too easy to stack flooding on someone if overpens caused it. I would get a witherer medal and 200,000 damage per game in my Roma or Kronstadt if overpens caused flooding haha
